You'll have to bear with me as I'm a total MT newbe

I have been given the task of taking over a website for somebody. The existing host has given me the latest MySQL database backup and the latest website files. When I restore the database and then Rebuild Site from the Admin section I get differences in the following files :

\stats\index.html
\archives.html
\atom.xml
\index.html
\index.xml

Am I correct in thinking that there should be no differences between the rebuilt files and the website files.
