In your web server logs you should be able to see the url that gives the 404 error, that might give you a clue as to what it can not find.

The logs are showing 401 errors, which are permission related. You might need to configure a specific account for the application pool MT is running under it looks like the account the worker process is running under has permission issues. Are you running IIS with Anonymous, Integrated or Basic Authentication?
